While not exactly 'small time', the Cooper Hewitt Museum of Design has always been one of my favorite of the 'second tier' museums. Very interesting to see the development of many of our everyday items. And I would also second the mention of the Transit Museum in Brooklyn. the 3 and 6 year old grandsons had a ball.

NYU Archaeological Museum, one of my favorite small museums -- two or three rooms in a grand brownstone half a block from the Met, free admission, wonderful little shows. Now showing ancient Egyptian textiles.
Folk Art Museum across from Lincoln Center. (Alas, MoMA knocked down their wonderful new building on 53rd Street.) Also free admission. Now doing a show of American Masonic regalia.
NY Hispanic Society at Audubon Terrace, amazing paintings (Velazquez!) and sculpture from the Spanish Renaissance.
The Nicholas Roehrich Museum on the UWS.
The gallery in the Olympic Airways building just north of St. Pat's.

Hi! Come see us at The Bowne House Museum in Flushing. We are the oldest structure in Queens and one of the oldest in NYC. There are great upcoming events with the St. John's University Public History Dept. on April 23rd at 1:30pm and May 1st at 12pm.

All these Museums are not properly promoted by the city Tourism agency. How Deblasio allows this agency to run the way it does is a disaster. Every year they take out the same press release to say tourism #'s are great and bla bla bla. Yet, they ignore all the mom & pop businesses.
